Adipose tissue plays a key role in metabolic and immune regulation, implying that proteomic analysis of adipose tissue is essential for understanding metabolic diseases. However, in-depth proteomics analysis of adipose tissue presents technical challenges due to its high lipid content and low protein yield. This study compared two methods for extracting proteins from adipose tissue and evaluated their physicochemical and biological properties. The RELi and the LD-C2PE method exhibited distinct proteomic profiles. RELi preferentially recovered relatively soluble intracellular proteins, whereas LD-C2PE showed a higher representation of less soluble proteins localized to membrane- and nucleus-related compartments. Using RELi extraction method, we characterized depot-specific and diet-induced proteomic adaptations in white adipose tissue (WAT). Retroperitoneal fat was enriched for lipid metabolic and immune-related pathways, whereas mesenteric fat showed activation of RNA regulatory processes. High-fat diet induced depot-specific responses, with immunoregulatory pathways in retroperitoneal WAT and protein-RNA complex-related pathways in mesenteric WAT. In summary, our findings demonstrate that protein extraction strategy is crucial for adipose tissue proteomic landscapes and that integrating extraction method, fat depot location, and dietary manner are essential for biologically meaningful interpretation of adipose tissue proteomics. |
